Secret Files are the equivalent of collectibles in Where's My Perry? found in Perry's Story and Calling All Agents. There are six to be found in each mission, with the first three being Agents, and the other three being Doof-inators.

- When hidden or appearing in a level, secret files are just a folder.
- There are a total of 72 secret files from both Perry's Story and Calling All Agents.
- 54 of these are from Perry's Story.
- 18 of these are from Calling All Agents.
- The player can access a secret level via the Perry Secret Files screen, Rollercoaster The Level. To access Rollercoaster The Level, the player must scroll all the way up in the Agents tab and tap the rollercoaster.
- Peter the Panda, Agent Pinky, Agent T (Turtle), Agent F (Frog), Agent K (Kitty) and Agent D (Duck) are the only Agents to both appear in levels and have Secret Files of themselves.
- Agent K (Kitty) is mistakenly called Agent C in voice-overs.

While the secret files themselves have never changed, the levels which contained the secret files and the bonus level they unlocked were changed in v1.4.0.
